The Depot Inn in La Plata is the newest and swankiest. Some rooms have fireplaces, Jacuzzis, and to my knowledge they all have posturpedic mattresses.
The Knights Inn is the old Shamrock Inn and has been refurbished. There is an Italian restaurant within walking distance.
The Holiday Inn Express is in the south end of Kirksville, on South Franklin almost to the junction of Hwy 63 S. (not the Holiday Inn you remember from high school).
The Days Inn on S Hwy 63 is an multi-storied motel with an indoor pool, and breakfast buffet. Rooms are clean and there is ample parking.
The Super 8 is also on the south end of Kirksville and is within walking distance to the Kirksville Country Club, Colton’s Steakhouse and a Mexican restaurant. Probably the most convenient and reasonably priced.
The Comfort Inn is in north Kirksville and right across the highway from Wal-Mart. Burger King is right next door.
Budget Host Village Inn is right in the middle of fast food row, and fairly close to the college.
